Geneva to Annecy: yes, there is a direct train

The direct train, and why half the internet denies it
The Léman Express is the cross-border regional rail network built around Geneva, and its line L2 runs: Coppet – Genève-Cornavin – Annemasse – Reignier – La Roche-sur-Foron – Groisy-Thorens-la-Caille – Pringy – Annecy. That is a through service. You board in central Geneva and get off in central Annecy.
The reason so many booking sites and travel articles still say otherwise is simple: for years it was true. Before the Léman Express network opened its through services, the Geneva–Annecy journey by rail meant a change at Annemasse or a longer routing altogether, and a great deal of published advice was written in that era and never revisited. Aggregator databases inherited the same assumption.
By bus — usually the cheapest, often the fastest
FlixBus, BlaBlaCar Bus and Cars Région Haute-Savoie all run Geneva to Annecy. Between them there are around 11 services a day, taking 45 minutes to 1h20 depending on the operator and the route, with fares starting under EUR 10.
For a lot of travellers the bus is the right answer, and there is no shame in it. Forty-five minutes at under ten euros is difficult to beat, and the coaches arrive centrally.
From Geneva Airport specifically
This is the case where the advice flips. From GVA, the direct coach takes about 50 minutes over roughly 46 km. Rail from the airport requires a change and runs about two hours. If you have just landed, take the coach.
The airport has both a Swiss and a French sector. Which one you walk out of changes what you see first, and a certain number of people spend twenty minutes on the wrong side of the building looking for a bus stand. Follow the signage for your operator rather than the general flow of passengers.
Book the airport coach in advance in July and August, and again during the animation festival week in June. It is not that the services fill every day — it is that when they do fill, you are stuck at an airport with a two-hour rail alternative and a very expensive taxi.
By car
About 51 km and roughly 40 minutes, mostly motorway. Two things to know before you drive it. First, you are crossing an international border, which matters for hire car paperwork — check that your rental permits taking the vehicle from Switzerland into France, because not all of them do, and the surcharge when they do is sometimes considerable. Second, Swiss motorways require a vignette and French ones charge tolls, so budget for both.
Then read the parking page before you arrive, because the Old Town is pedestrianised and the central car parks fill by mid-morning in summer.
